What Permissions Should Files And Folders Have
In a nutshell, the permissions on every folder/directory should be set to 755 and all files should be set to 644.

The one exceptions is the configure.php files in /includes which should be set at 444 or 400. For additional security you could also set /admin/configure.php to 444 or 400.

There are also some contributions that require specific folders and files to have other values and you should consider carefully whether you should install them.

If you need to make changes to your configure.php file(s), set the permission to 644 on the host server, make your changes on a local copy of the file, upload the file to the server, and set the permission back to 444 or 400.

Now some servers will not allow you to use ftp clients such as Filezilla or CuteFTP to set permissions, in these cases you need to go to your host's control panel and set the permissions via their filemanager.

There is an add-on I wrote called "Check Permissions" that wil check the permissions and update them for you. There are different versions for for RC2A which will work for 2.3.1 with a bit of editing to get it onto the menu.

A final point, file manager and ftp clients may not show hidden files and folder by default, you may need to tick a box/change a setting to see these files.
